This is what happens when you use cheating devices. Unforseen things. If you plan on using one have two copeis of pokemon.

OK, first you should know how the codes work before using, Now you have two options-
Use an other AR code to fix the problem
Go to codejunkies.com and see AR troubleshooting.
Somethings I would try-
I would reset the AR device
I would check If I even completed the Snnoh sex the re might be something I missed.
I would go meet Prof. Rowan in the game(he is in sandgen town you have to talk to him to get the national dex).
